BUI vs Non-Browser Based Front End (was Attempt to de-mystify AJAX)

Greetings,
The "Attempt to de-mystify AJAX" thread took so many turns, AND I
couldn't find WHICH post in there caused my thought to turn
tangentially, so here' the new thought.
Our provider, with a lot of input from myself and the owner of my
company, has been agonizing about how to make the translation to a
GUI. On of the decisions made early on is that it will NOT be browser
based. Why? We don't wan't it to "disappear" when ANOTHER application
on the desktop decides to "take over" the browser window.
There are some applications whose behavior when a url is clicked is to
utilize ANY open browser window. Most of these applications don't have
any configuration setting that can change this behavior.
Anybody in CDP land know of a setting for IE (or other browsers) that
will stop this from being able to happen? Some sort of a defense
mechanism?
If someone comes up with an answer, it probably won't change our
decision NOT to do our GUI with a BUI, but it will actually have a
(non MV) application to our business: Email!!! Our mailserver has a
fairly rich web interface which we have specifically NOT shown our
users since we want their email up whenever they are logged in.
