I just exported a .dwg from Illustrator CS into 2006 and 2005 and didn't have any troubles scaling or modifying the resulting objects. Unfilled circles became ellipses, filled objects become regions or 2d solids, etc. I don't know how you were importing an .ai or .eps directly, but the DWG export from Illustrator seems to work well.
If all else fails, try exploding anything you import first and join polylines or make new regions as necessary.
