4) They do not wish to offer the monarchy to a foreigner, Bavarian,
Hanoverian, Coburg, or, for that matter, English, but
5) They do wish their new monarch to have a senior lineal connection
to the House of Stuart.

In that case, who would a genealogist choose as the senior heir of the
royal Stuarts who is still a Scot (and whose family has always been
Scots, or could at least make a good case that way)?

I believe that the whole descent from James I is vitiated under these
terms, not just by the Stuarts' removal to England, but also the
intermarriage of their descendants with continental princes.

To get a Scottish line, it looks to me as though you have to start
with the descendants of Mary Stuart, daughter of James II (!), the
senior branches of the family having left no Scottish heirs. Her
descendants were the Earls of Arran and Dukes of Hamilton; however,
the senior representative of that line is apparently the Earl of
Derby, English and not Scots, through the sixth duke of Hamilton's
daughter Elizabeth, who married the twelfth Earl of Derby in 1774. At
that point the line seems to stop being Scottish.

I think that you have to go back to the descendants of the 9th duke of
Hamilton (younger brother of the 6th duke) to get a continuously
Scottish pedigree (of course, it depends on how you define "Scots";
these dukes were mostly born, bred, and did their business south of
the Borders, but they did at least hold Scottish peerages and had some
properties and interests in Scotland). If I'm correct in thinking
this, then the line goes down to the 12th duke of Hamilton, and passes
with his daughter Mary Louise to the equally Scottish house of Graham,
dukes of Montrose, whose present representative is the 8th duke, James
Graham, a Conservative peer, and apparently an active politician with
an interest in Scottish affairs.

But perhaps I've missed some twist or turn in the genealogies -- is
there a more senior descendant of the Stuarts with an equal or better
Scottish pedigree, and who is still regarded as a Scot?

David what about descendents of Alexander, Duke of Albany brother of
Princess Mary you mention ?
