Are you dragging them to their new folders within Bridge or outside of
Bridge? I'm not really clear about the JPEGs as I don't use them but
if sidecar or XMP files are involved they may not always accompany the
main file if the files are dragged from one folder to another outside
of Bridge. I was also having similar problems when first using PS CS2
as I was doing my file organizing outside of Bridge. It took a minor
mindset to always switch to Bridge and do my dragging and dropping file
organizing from inside.
I too don't understand why you would convert to JPEG. You will lose
your 16 bit info from your original raw file and through successive
compressions of the file your data will change. (JPEG only supports 8

As mentioned, if you save the file from PS as a PSD you will keep all
data, layers, etc. and will be able to return to the exact point and
re-edit anytime you want albeit with large files. If space is a
question you can convert to TIFF from within PS and retain your 16 bit
info and use a lossless compression and TIFF is pretty much universally
suppported. You could always pull a onetime JPEG then from your TIFF
if you need to send the file to an application that only supports JPEGs
or you could convert your TIFFs to low res JPEGs for web use while
retaining high res 16 bit info in your TIFFs.
