The first is to set contrast and brightness, which are monitor hardware settings. That is, you twist dials, or use your monitor controls in some way. Basically what you are doing here is setting your black point and white point by making voltage adjustments to your monitor hardware. You can do this separately for each monitor.
The second is to determine gamma values for each color (i.e. Red, Green, Blue). I'm not sure how many points in the 0-255 range are developed for each color, but they are done (at least one) for each color, and these are loaded into the video card's lookup table (LUT) at startup. This is what Adobe Gamma Loader does, if you're using that, or Logo loader, if GretagMacbeth, etc. This loader should be in your Startup folder, and you can typically see your monitor suddenly change color during the startup process, when the gammas get applied.
The problem you are seeing comes about because even though many (most?) video cards have multiple video out ports, they only have one LUT. Whatever is in that table goes to both monitors. Some few cards, I've read, have capability for dial LUTs. Maybe in technospeak it's two video controllers or something like that, but you get the idea. Anyway, if your card supports two LUTs, you need to read the docs to see how to use that feature, but most probably, it simply cannot be.
I don't know what you're application is, but some people have overcome this limitation by using one of their screens as the calibrated one to handle the graphics file, while using the second screen to hold menus and palettes.
