The only chance you have got is use partion magic or simliar as this
will convert ntfs to fat32. Other than that you could try copying the
system files off formating the drive and then puting them back but
this may not work unless yo can rewrite the boot sector

I have three partitions on my HD:
15 GB ad0s1 freebsd
1 GB ad0s2 NTFS (C:)
20 GB ad0s3 extended DOS, LBA (D:)
I installed Windows in ad0s3 (D:). The installer formatted both ad0s2 and
ad0s3 with a NTFS. Since I intended to use ad0s2 (C:) for data exchange
between Windows and FreeBSD, I want a FAT FS on it. If I try to format this
partition, Windows gives an error message "formatting could not be
completed". There are some files on this partition, including boot.ini,
AUTOEXEC.BAT, CONFIG.SYS and some files whose names are preceded by $.
There is not file boot.ini on ad0s3.
What is going on here? How can I convert C: to FAT?
