Short of actually drilling, I'd burnish a dot into the finish with the flat end of a drill bit (just through the surface finish to the bare wood beneath), and fill that with white (or black, depending on the finish surrounding) paint - an acrylic sort, or nail polish would probably do nicely.
If you cut a bit deeper, yeah - you could actually cement a disk of some inlay material in there...you'd want to use something like an end mill bit in a finger chuck to do that - and then you'd need to be able to cut or punch the corresponding rounds of inlay material to cement into place.
