Actually, you nut might be cut poorly. If it's too high, it'll make the
lower register chords out of tune.
How did you check your intonation? I mean it could be properly intonated
at the open string vs. fretting the 12th fret, but not down in the 1st
position. That's why I'm wondering if it's the nut.
Definately the nut........it apparently hasn't been set up correctly, the
depth of the slots are too shallow, resulting in sharp notes in the lower
register....been there......if you're using an electronic tuner to tune to,
and yours allows it, tune up, and check if you're sharp at the first,
second, and third fret, example, tune the high E, and fret the first fret,
which should be an F.......most likely will register close to an
F#..........F# will most likely be close to a G.....so on........Having a
correctly cut nut will also inprove the overall action up and down the neck.
It's worth the $$s to have it looked at
