Theoretically, I don't think there's a problem - but I don't know how it
effects input impedance and such. A splitter box would probably be needed.
Another thing you can try is to plug into your "clean" rig; hook a 1/4" mono
cable to some sort of send or recording line out (pre EQ preferably); now
take this and stick it in the input of the FX amp (or the first pedal if
your running inline FX). Voila. Instant biamp.

Will using a Y cord or signal splitter degrade the instrument output
signal? I'm thinking that each pathway only gets half of the original
signal. Is this how it works?
My idea is to have an FX chain into one amp then a dry signal into another
splitting the instrument output at the input to my pedal board.
The FX loop is not recommended for some of my stomp boxes so that's not
really the option.
