I'd use a stepped drill bit like this one:

find one that's the right size for your new tuners.
The other option is to buy tuners that fit the original holes, and sell
the new ones you bought.

As a footnote to my suggestion, you have to check the thickness off your
headstock to see if the stepped bit will work.
You'd probably have to start drilling on the front, and then flip it over
and finish it from the back.
