As the others have said, a clean install will likely do the trick. My ..02 would be to add a new drive, remove the infested one. Do the reinstall and get it configured and fully functional. Then you can reconnect he old drive and remove the windows directory rendering it a data storage drive. Run your AV which resides on your new drive, and see what you can salvage. After transferring the clean data to a location on the new drive you can safely reformat the dirty drive and use it for data storage. Something I found useful when I ran windows installs, was to put the OS on it's own partition and my data on another so that when the OS cludged, I could simply reformat the OS partition and reinstall, without worrying about losing my data.. On the same lines you may be able to use a tool like partition magic to resize the existing windows partition and create a clean one to reinstall to. As long as the old corrupted partition isn't mounted you shouldn't need to worry about recontamination.
