This should not happen. The taper part of the string should not sit in
the nut. With some strings the taper at the tail end is designed to sit
over the bridge saddle, but no strings are intended to have taper over the
nut as you describe. The taper is purely to allow the string to bend
around the tuning peg.
My intuition was correct. My trust in a certain local guitar store dude
is gone. No problemo with that taper positioned there according to him.

It sounds like you have the option of through body or bridge mounting
strings - there's no reason why you shouldn't front mount the B string.
Yes both options are available.
However, if your B string has part of the taper the wrong side of the nut,
do any of your other strings also have the taper crossing the nut? if so I
think you simply have the wrong length strings for through body on that
bass.
The other 4 have the taper correctly past the nut. It's just this one
string. It was a fresh package of long scales. Dadddario's I think. I
didn't pay attention to the brand because I figured these would be
short-lived throwaways in the process of re-torturing the neck back into
submission. I suppose accidents happen at the factory and a short scale
got mis-packaged.
Check with the manufacturer and/or measure the strings to find how long
they need to be to place the taper nicely between the nut and the tuning
peg.
