Well, yeah, that's kind of the point with the guild reputation I think. Guild reputation is limited by:
A) You actually have to do stuff with your guild. I think reputation is awarded for doing quests (I guess to get everyone to a certain level while levelling up and via dailies for everyone else) and by doing guild runs in dungeons/raids. What this means is that you can not just join a guild, not log on for 2 months and be exalted, grab the rewards and leave. You have to be an _active_ guild member.
B) There is a weekly (I think) cap on the reputation. This means you can not just join a high level guild and "powerlevel" your reputation, grab your reward and leave.
IMO, this system is not bad to actually keep the guild rewards how Blizzard wants them to be: To get the best rewards your guild has to offer you have to be an active, long term member. Guild hoppers will have a hard time grabbing any rewards. I guess for most of us who are in guilds they actually like the rewards will just come eventually.
(Actually, with the whole guild exp cap even my relatively small guild with maybe 25 active players seems to keep up with the levels, achievements of course can take a long time)
