My daughter and I started a little family guild. Do characters have to
be online at the time they are invited, or can it be done via mail or
some other technique?

They must be online at the time of the invitation.

Am I correct in assuming that guilds can't be either cross-realm, or
across factions?

Correct. Same-server, same-faction only.

Real ID does work cross-character, cross-faction, cross-server and even
cross-game, but it's pretty much limited to direct tells and "X has come
online" messages.
