I think that the explaination might have been just that simple, wiht
one additional quirk. No one thought R2D2 was important enough.
Astro droids like some one said here were to achieve a better
interface between humans or machines, or to simply repair things.
Who notices such a thing?

From a story point of view, it makes no sense not to have reformatted them
both. For that matter, it made no sense to let them witness the twins' birth
to begin with. Obi-Wan and Yoda should have just come out of the operating
room and announced that the twins had died during the operation. 3PO and R2
should have been melted down into scrap. Commonplace or not, those two
droids are evidence that links Senator Organa to Anakin's truncation and
oxidation episode on Mustafar - it was foolish to for him to keep them
aboard the Tantive IV.

Of course, the fans would have seen that as the murder of two beloved OT
characters (plus a rather serious continuity hole) so Lucas mindwiped 3PO
for continuities' sake and spared R2 from the big FDISK because continuity
could withstand that and it was a scream to reinterpret all of R2's OT
scenes in that matter. So Lucas did what he did and it was a fine dramatic
choice as far I'm concerned.

But it doesn't make sense to rationalize it within the story logic because
it isn't really that rational.
